Intonation

ok so here is my problem, I tune up my bass (attached to a tuner) I play the harmonic at the 12th and 24th fret of the G string it is in perfect tuning, I also play (not the harmonic) at the 12th and 24th fret, and it is in perfect tune. Now when I did this on the D string, the harmonics were in perfect tuning but when I pressed down on the frets, they were +or- 25 cents sharp.

What can I do to fix this??
 
Adjust the saddle's positioning
on that amazing Warwick bridge.

Should cure your woes, and all
you need is a screw-driver.
 
but what do I tune it to, the harmonic or me playing the note, because it varies across the neck, like it is less out of tune at the first fret then the 24th fret?
 
You want the 12th fret, harmonic and the 12th fret fretted note to be the same.

A better way to tune it is to set the intonation at the 5th and 17th frets, slightly more trickier but you get better overall intonation.
 
depending on how old the strings are, the harmonics can differ.
 
Get a fretless.
Then you can set the intonation wherever you want.

This is what I do, and it works great. Remember though, that intonation is always the last adjustment you should do, since raising/lowering string height will mess up the intonation!
 
I just set up the height and everything, and now I am ready for the intonation...

ohh, that really helped, so just so I understand this, since people say that it is more accurate at the 5th and 17th frets, I play the harmonic there, and then tune the fretted note, and make them be the same.

Yeh, BUT the notes will not be exact, and you have to adjust both each time and its getting the best results on each, and this means compromising. But you do get better overall intonation.
